Can this issue effect group mapping on user-id and cause users not to be recognised correctly?

Users should still be getting recorded properly, however attempting to use groups would see you running into issues once you surpass the limit of groups that are getting polled. You'll want to filter your groups down or explicitly add groups you're using into the group-include-list.
