Can I configure Qos on sub-interface?

You can select sub-interfaces as individual sources in the Clear Text Traffic tab.

Does this still mean that it's applied to the physical interface overall? - or maybe you don't even have to select the physical interface?

As soon as you choose a specific subinterface as sourceinterface, the configured QoS profile is applied exactly for this traffic and not all traffic going out of the physical interface where you configure QoS. For allo other traffic that does not match the sourceinterface the profile is applied which you configure as default for this physical interface.
