Is it possible to have two sets of authentication profile on Global Protect ? One ste of users authenticating through AD and another set through digital certificates only .

For portal you have to have same authentication profile but for gateway authenticaiton you can have different authentication profile.
In the portal configuratioin you can say that for these user go to this portal for these users go to this portal and then you can have different profile for different set of users.
