You can check in the ms.log via the cli for messages regarding the generation of reports. This may not be very beneficail to you regarding isolating the root of the problem. You will probably need to call into support to take a deeper look at what is going on. However, by far the most common reason why custom reports do not run is because you forgot to select "scheduled" on the report settings.....so please make sure and check that.
