Having problems installing the Pan Agent on 2008r2 Terminal Server (64-bit), any idea if this is supported yet and if not when?

Yes, as of PANOS 4.0, 64-bit Windows 2003, Windows 2008 and XenApp 6 are supported for Terminal Servers.
