We have over 50 DCs in our environment that will need the User-ID agent installed. This is because logon events are logged locally on the DCs and we have multiple sites using a centralized Internet circuit at our data center. My question is this, is there a user-id silent installer for Windows server?

You don't need to install User-ID agent on every DC.
Install it on 2 of them.
Even better - set up 2 seperate machines for them.
And those 2 will read logs from all domain controllers.
You could pull off with only one but second is for redundancy (they don't share load - they both query all DC's).

What Raido mentions is correct, you don't need to install an agent on every DC, you can have 2 agents read from all the servers.
if your network is spread out geographically you could also set up 2 agents per continent or per region
you should be able to silently install the agent using the 'msiexec /q -i ' command
